As far as the shock covers, I like them and they serve a purpose so I won't be getting rid of them any time soon. kinda cliche i know, but it keeps them somewhat protected against dirt/mud/sand/snow. Plus it's only stock shocks, which are great performance wise, but i don't think they look all that well so why not cover them up?!
As far as what else I have planned, I will be sending my head in to either dasa or a local company to get some work done to it, HC II , nerfs, full skids, A-arms, wheels and tires (cuz stock BLOW), seat.
I wouldn't second guess getting your YFZ! That was another option of mine too. They are another bad ass 450, and the only reason I didn't get one was because YAMAHA was dinking me around with the financing, so in the mean time I went to HONDA (which mind you, I was NOT a honda fan at ALL!) and with in 10 mins of talking with the guy I was approved for the 450, and got a killer deal on it.
I went with Yammie cause I got a ridiculous deal from the dealer...opening sale... I was kind of looking at either the 450r or LTR450 but when I saw the price I couldn't say no... Not saying I'm not happy so far with my purchase, but I've had bad luck with Yamaha in the past (IE the warrior...) but we will see!!
What kind of a-arms are you thinking of going with?

Just so you know running shock covers will wear the PC off your springs. I know you likely dont give a sh!t but 1) this leads to corrossion and 2) if/when you do choose to upgrade the scuffs will make a set of stock shocks go from about $200 to about $150. Just a heads up.
Whats the plans for the stock fronts? If you're just gonna junk them PM me and I'll pay you to ship them to me. Ive found a rather good use for junk front tires.

I know the PC will get worn from the covers, but I try not looking that far in advance 
As far as the front tires, I will be keeping them for ice tires. I'll be studding them this year and when it all thaws I'll store them till next year.
I'm not sure what A-arms I want to get yet. I was thinking about just going all out, but that's a tad bit unnecessary. Maybe some JD's, or I-Shocks (My buddy has them on his R and he loves them, and couldn't beat the deal he got them for). But I'm very open to suggestions.

Hydrodynamics (iShock) a-arms and shocks look pretty solid, haven't heard many things about them... I was thinking about gettin the full Phantoms for the YFZ but found the Housers MGC more suited to my riding, and I got a wicked deal on shipping, Kenneth at KBmotorsports is what customer service is all about!!

I love my iShock arms...but I only paid $200 for them so I cant complain. If you're looking to get the best value for your money dont be afraid to buy used from places like trx450r.org.

i just read an aritcle on ktmatvhq about shock covers, apparently because some dirt does get in, it gets in the seals instead of coming back out like its supposed to, this and the drastically reduced cooling abilities caused by the lack of airflow makes the shock much more likely to blow up

There is actually a little bit of validity to this, I am not sure about the shocks "blowing up" from the slight reduction of heat dissipation. They definitely harbor dust that ,over enough suspension cycles, will damage the wiper and then the seal. This is why motocross riders don't use them. Although for the recreational rider I doubt Camo Fox or anyone else would ever notice a reduction in reliability.

I can't argue with that, as I know my buddy has had it happen to him. I will probably take them off after winter, but for now they stay so they are protected from the snow atleast.
